Could you use those 3 scenes changing the amp settings like gain or Low, mids, Bright or the only thing you can do is on or off pedals?

Yes you can, but you must update new firmware v.5

Yes you can do that one via midi command via m-vave chocolate, there you can set multiple amp settings together with scenes selection
