Yes, the finish in the serrated section was previously accidentally hit with the 6000 grit belt, removing some of the black oxide finish. To avoid this, hold the knife at approx 7 degrees off the belt, or put some blue painters tape on the entire flat side of the knife. At the time I first sharpened it I didn't know better, so like you say it's my learning curve. So either use the tape or hold it a bit off the belt. I'll re-shoot this video to clarify things. Thanks!

How do I sharpen the serrations without wearing the finish off the upper part of the blade? I have to say, this video pulled me back from the edge of buying one of these sharpeners for my semi-serrated knives. Can't be running around with a black blade that looks terrible like that!

I will make a new video on sharpening serrated knives soon. There are many extra tricks and details to getting these knives sharp if the above procedure doesn't do it. But look for a possible burr on the inside of the serrations (not the flat side). If you see or feel a burr there, pick it off by running the edge of the 6000 grit belt into the individual serrations on the serrated side of the knife. Just lightly catch the very edge of the spinning belt into each serration. Try cutting the paper again.
