Bain basically reincarnating into the president is infact Canon to the Payday story. Before the Dentist was killed by the payday gang and having bain and locke held hostage, the president went missing meaning the dentist had done something to the president, we just don't know what. That was one of many steps to fulfill the dentists plan of taking over the world. The dentist liked power and his plan was to swap bodies with the US President to and rule the entire United States. However to achieve this he needed to open the "Arc of the Watcher" which is that secret room in the white house where the gang is eventually wandered into. The Dentist was beaten to the room by the Payday Gang and the door was closed so the Dentist couldn't get in. He made the Payday gang open it by saying he has Bain and Locke held hostage at gunpoint. He threatened them saying if they don't let him in and use the gold from Overdrill (yes Overdrill is Canon) he would, of course, shoot and kill Locke and Bain. Payday Gang, obviously open the door before shooting the Dentist eventually killing him, saving Locke and Bain. After the Dentist has been killed, Bain is wheeled into the Arc Of The Watcher, Gang uses the "Mayan Gold" from Overdrill to activate it and a flash of light happens and thats all we really know. Bain was confirmed to be reincarnated into the president as in the credits of what happened to the Payday Gang after Payday 2 it is said "his final words will echo throughout the criminal world. Let's do this." And the Presidents final words were "Lets do this!" confirming that Bain turned into the president. It would also explain why the Payday Gang seem to be happy to see the president and the President saying the Payday Gang was arrested even thought they actually weren't. Bain pardoned all of them from going into custody. All gang members and remaining Contractors part ways and that's pretty much how Payday 2 ends. Dentist is dead, MurkyWater filed bankruptcy so they will not return. What's coming for Payday 3 (was confirmed awhile ago) is still a mystery.
