Is there a reason the eigenvalues of the Hamiltonian cannot be negative? If they were, wouldn't the exponential function still work?

Yes, that's possible. But in order for the eigenvalue k² to be negative, you would need an imaginary value for k. It turns out that *is* a perfectly good solution, but it gets us back to the oscillatory behavior of the sin(kx) solution.
