velocity at A is less therefore pressure there must be higher and hence P(b)-P(a) must be negetive........or is it that due to fluid pressure that pressure at B becomes higher ?

No... it is due to the height level... grav potential energy of flowing fluid is also to be accounted...

At same levels I can understand the eqn of continuity can be applied!! At different heights how can we apply the equation of continuity, knowing that gravity is also having an affect on its speed.?

There is no such condition on equation of continuity for different levels... the liquid used is not compressible... you need to clear your basics here...

this is funny. the negative is probably because you are calculating (low pressure ) - (high pressure), instead of (high pressure) - (low pressure ). :)
