Personal opinion:
Rayquaza and Deoxys stole the spotlight every time they appeared on-screen. Their battles were titanic, and Rayquaza's appearance and approach to LaRousse City was simply 'badass'. The Sky High Pokémon continuously trying to breach through Deoxys' forcefield throughout the movie was also a highlight.
