Why don't they just do best of 3 instead of the weird timing and OT rules at the end of the game??

because a game can be an 1 to 1.30 minutes depending on how long the players take to decide. If every game thats best of 3 takes lets say 3 hours and more. Then they would have to pay more because the room they are renting takes money for time scheduled, plus you could get into a time where another event will be taken place.

Another argument that I've heard is that eliminating time can also eliminate stall archetypes from the competitive format, unless those stall archetypes can mill their opponent's deck or have a way to take prize cards.

In Volcanion strategy. You need to ko's 2 to 4 opponnent's pokemon in your first 4 turns.

Rodrigo Barrera not really. I play volc. In the first 4 turns getting a kiawe is important, but there are faster decks for sure.

Is there an "inbetween turns" step in the game? If not, i would have argued that since an attack is the last step for any turn (besides choosing prize cards) the end of one turn should mean the immediate start of another players turn. Right?

The Gaming Shadow Spirit yes in a way if you use the no energy attack for each basic attach a 🔥 energy from your discard pile to your Pokemon in any way you'd like so yes and also second attack for 2 coin flips you could do 140 damage and burn your opponent's Pokemon

They need to get through lots of games every day and the time limit also forces players to play fast to make games more exciting as well
