When a body is moving away from its mean position, it always tends to get back to its mean position. So, the acceleration is always in the direction of mean position. If a pendulum is moved from its mean position, it will want to get back to its mean position so it will accelerate towards mean position. And its displacement is in the direction of its acceleration. :)
