Won’t the measurements be off when you go to put the tools back in after running the program, since they won’t be in the collet at the exact same spot?

Nope. That's literally what this feature is for. I use it for everything I cut on my machine and it works great. This feature allows me to save all of my toolpaths to one cutting file, each with its own assigned tool number. When the program calls for the next tool, it bounces of the ATLaS, then resumes cutting without having to touch-off the z-axis again. Also, say you need to run multiple of the same program. Just put a new piece of stock down and rerun the program. The first thing the computer will do is ask to load tool #1 again, and then I will bounce off the ATLaS again to account for any deviation from when the tool was in last. It really saves a bunch of time and it's worth every penny in my opinion.
