Luke is Rory's Biological father, the lesson of the series is that Luke was Rory's real dad anyway because he did the work, but literally he is the father. For the timeline, in the Marthas vineyard episode Luke and Lorelei said they frequented the same beach growing up. I think Lorelei slept with Luke and she said Christopher was the father because she thought he would be more reliable (hahahahahahhahahahaha, fuck Christopher). They also nod to this with April and Rory being the only characters we know who have photographic memories. April's mom said that Luke got irrationally angry around kids when they dated and that's why she didn't tell him. if he already gave away a baby maybe thats why seeing baby's triggered him. Not to mention all the personality quirks they share, both Rory and Luke are abnormally industrious and spend most of their time running things around them as well as taking responsibility maintaining the emotional stability of those around them, even the speech patterns you see when they both rant can be seen in this compilation video. and when Christopher visited season one and Rory dismmissed herself to do bonus HW, Christopher said "I have no idea where she gets it from" uh, no you don't,
