So basically if you dont get it: Knuckles is going back in time to a point when the super emerals where an 'immense peak of power' to come back to the present and beat shin sonic, while G.U.N, try to stop sonic from getting the other chaos emeralds. So when they talk about a ritual they mean shin sonic is trying to get the chaos emeralds to become a stronger life form but before it does knuckles needs to do something about it. And why the super emeralds you may ask? Because the super emeralds are Way stronger than the chaos emeralds so its the only chance knuckles has.
