If I was Jack, I'd've said, "First Emily (Real Amanda), because she actually opened the doors of memories when the pet dog signaled her to be a shot from the yester-years and then Amanda (Real Emily) because I was actually hunting the long-lost love which I thought I had found in Emily but then not so much and then back to Emily (Real Amanda) because she reveled being the real Amanda." i think jack's heart is with emily, because even tho she rejected him they somehow end up together. but i think the reason why he went with amanda is because it was the safezone. he had been waiting for her ever since she was taken away.i do think he loves her, just not as much as he loves emily.
