Some words are different words on gender like студент or студентка. Which one should be used if she/he is gay? is there neutral version of студент.

That's an interesting question...there is no neutral version of "студент" and other words like this. If a person is gay he/she is still male or female, so I would still use "студент" and "студентка" as usual...but if a person is a transgender than it depends on how does this person identify himself/herself.

Neutral version in Russian is always male. e.g. "She's a sudent" - "Она студентка/она студент". Therefore, if you're neutral-gender/zero-gender gay transgender you're still have to adress yourself with masculine nouns/adj, because that's how language works. Only some very specific professions (or "professions") have by default feminine gender: - nanny (f: няня/ f and m: нянька) (He works as a nanny - Он работает нянькой). - prostuitute (Lenin called Trotsky a "political prostitute" - Ленин называл Троцкого "политическая проститутка").
