So allow me to explain what happened in that last part when bendy "lost". The nightmare modes are esentially invincable however you can wait them out. It basically is like a super form in a video game, The characters power basically doubles and they have infinate stamina and health essentally. However there is something like an imaginary overheat bar that begins filling once the form is activated. The more the character gets hit or uses their power in nightmare mode the faster it fills once it gets to full you overheat and are forced out of your form. This is why bendy lost the fight as sans had properly managed his abilities and not used anything too extreme for most of the fight. Like when he was fighting normal bendy in part 2. He didnt use any ghaster blasters and only used a single bone in that fight. Bendy however used up all his remaining power to get back to sans and attack him. What nightmare mode does seems to simbly increase the stats of the character in the game by changing files around. And automatically protects the person in nightmare mode if someone tries to interact with said files. However this power is unstable and if used in one location to a certain extent can cause that file to become corrupted or just break that file further like we see in the sans vs chara cinimatic. Bendy was forcefully sent to his realm (or somewhere else) due to his overheating. Thus allowing sans to cool off by sleeping in space.

from my perspective sans in their final clash had used alot of moves arguably more than bendy which in turn would mean that sans would "overheat first" as seen when he uses that final attack to push bendy very far away and when he got swapped out with bendy, both attacks required a tremendous amount of power and energy but just sayin i think sans woulda used more abilities and filled his "overheat bar" faster

Just for context for the last part Bendy lost because he overheat, if you didn't already know there's 3 nightmare creatures (Bendy, Sans, Cuphead) but Bendy's nightmare form last the least time because of the amount of power he have compared to sans's and cuphead's nightmare mode, shown in the dialogue Sans actually know this and take advantage of it and that plan worked out at the last second
