They filmed it in Skałki Piekarskie. If you would watch the part when the girl in red dress appears again in immolation scene you would see Tyniec Benedictine abbey in the distance.

Fun Fact. The Nazis placed powerful explosivxe charges all around Cracow as the Soviets approached, intending to leave the magnificent city a mass of rubble. ALL the charges failed!
