Actually, Lizuka has stated that Shadow can't use chaos control without the aid of a chaos emerald. However I myself have another explanation: In the comics there was a concept called the "chaos force" where beings with a good connection with the force can utilize chaos powers (such as chaos control) without needing an emerald to draw from. The comics are widely considered to be non canon, but Ian Flynn has stated that sega sonic and Archie sonic are parallel universes somewhere (I need to find the source again).
