Can someone familiar with the lore explain what's happening to those soldiers at the end and why the Space Marine calls the guy a traitor and refusing to end him, despite them obviously being overcome by something that controls their actions?

Also that green guy is a Salamander. While widely considered the most caring chapter of Astartes towards non space marines, their passion for killing ANYTHING that is traitorous, Xenos, or Chaos is extreme. They used flamer weapons on Eldar children.

It’s a huge universe. They have their own library of books. Hundreds of story’s but it’s all connected. Black library ciaphas cane is one of my favourite science fiction series

The orcs is the only faction that cant really loose. The idea of completely destroying all orcs is comical due to their numbers. They breed to get more soldiers so they can fight more. The purpose of their being is combat and nothing else. Compared other enemies they are at least dependable; if they see you they want to fight for the joy of it, not some great plan. Yay.

I just thought of something. The chainswords and chainaxes are to combat orks, because the ork actually has to be convinced its wounds are deadly. A chainsword is much more convincing compared to getting stabbed with a sword. 40k logic at its best.
