In the VN there's a little bit of internal dialogue of Gilgamesh here, where he questions if he's really gonna have to use EA against a a joke like Shirou, that hesitation is why he's late in wielding EA and Shirou gets the time to cut off his arm. You can actually see his hand stopping for a second before grabbing EA, he lost because of that.

But the adaptation still flawed and this is one of the most confusing moment for casual watchers because they think at this moment archer got plot armor 🤔 (the same problems happen in HF adaptation). As much as i loved ufo animation, when it comes to faithfull and good adaptation sometimes they miss... like this one.

Gilgamesh in fate stay night: gets a literal advantage over every other servant by having a living incarnated body and a stockpiled for decade mana of captive orphans. Defeats Medea, because instead of just teleporting away or using any of her countless hax, she foolishly decides to fake her death. Defeats Cu after a 12 hours duel, because Cu is literaly forbidden from defeating his opponnents via command spell. Defeats Herc by abusing his concern for Iliya. Has the gate of babylon as one of his powers. Literaly wins/survives every single fight he ever has in fate series thanks to some kind of hidden context if not sheer luck. Gets beaten by one opponent(Shiro) who's powers are objectively better than his. Dirrectly verbaly admits, that his opponnent is more powerful than him - must be plot armor, lol.
