It's never been confirmed or denied, but the rumor has always been that the boy actually hit the note on set when they were filming this part, and Whoopie's reaction was genuine. Obviously the music is dubbed over later in studio, but it was sung for performance purposes on set.

It’s been confirmed. He went on to be in the group city high. He was not suppose to go that high. But he said in an interview the cameras and everything was already set up. So he just went for it. That one shot was all it took. And they kept it in the movie. It was all of their natural reactions. He said he secretly told the other kids he was going to do something and to just keep singing. Which was way. When whoopie. Stopped. The kids kept going. Lauren Hill later stated. They knew he was planing something but didn’t what it was and he told them to just keep singing.
