Sonic.exe is described to be a god. He can do quite literally everything and he never dies. If you're fast and smart enough, you can survive him, but nobody escapes him forever....

I never played the original Sonic.EXE, but I know that the kills in there occur during black screens and off-screen screams from the characters. This basically gives an actual feel to how the characters feel and react during escaping or, in Knuckles case, fighting Sonic.EXE. And the added voice to Sonic.EXE from an already silent character makes it even more chilling. The art style improvement from the first episode to the third was really cool too. Also surprised you didn’t notice with Eggman and Sonic.EXE, he was further away when he called Eggman, then after doing the kill sign (moving the finger across the throat), he was closer than before.

I’m not gonna lie, compared to the actual Sonic.ExE… this was kinda lacking. Sonic.ExE had better death scenes and that’s saying a lot (Considering they’re black screens) that and the laughter isn’t exactly translated, oh the character was also more silent too. This probably sounds like I’m complaining, but that’s what i noticed as far as differences go.
