For those of you who are wondering, don’t take my word for this, but I think the Master Emerald is purple because of the lighting in Lava Reef. It is a gem, after all, it can be a different color according to the background. I think. If I’m wrong, I definitely sound like some idiot trying to sound smart.

While your explanation sounds more logical (in fact is exactly this happening in SA1's Flashback to the attack on the Master emerald shrine with the Master emerald looking black through the lighting) but the more plausibel reason why this happened it because when there changed the Color paled for Lava reeve zone did there forget to insure this wouldn't mess with other graphics like the Master emerald.

Soos Phangoma there's another path to go that's originally knuckle's route. But it has some tricky platforming to get over a bottomless pit so be warned.
