Shade helps Nicole find a form that feels more natural to the A.I but they are rudely interrupted by Dusk, the universes angriest Echidna.

Nicole is more comfortable, Shade is happier than ever and Dusk cannot so much as open a door without being angrily dramatic. A nice preview all around. I've only recently watched a playthrough of Sonic Chronicles and I see what you mean about altering Shade's character but it's all fine, her curious and hopeful personality in this series fits perfectly with the story you're telling. Besides with Chronicles being rather obscure/non-canon and everything in it liable to change if they ever see the light of day again, the characters are effectively blank slates.
