You should explain how You managed to cut away the bones which are not necessary in Rigify, when I try to do this I get an Error that at least 3 bones in a chain are necessary. So I have to leave SPINE.002, then generate Rigify rig.

for a quick fix you can just move them to a seperate bone collection and hide those bones
