After completing the mission. It never updated telling me what to do next. My game is glitched out. I feel like I can't go any further now. No other missions have popped up on my screen.

Same. How fucking annoying, would of been nice to of not wasted my time trying both routes thinking maybe the game didn't recognize him being spared. Something I noticed, in the video when he loots the zombie the PDA plays an audio log, that didn't happen for me, wondering if it's the case for others that can't complete it as well.

Am I the only one who cannot go back into the bunker? The door will not auto open like in this video nor is there a command option to open the door... This game just keeps fucking me.

What I found was to run out of the area and run back in and it let me do it, let me know if that works for you

Yep, exact same. Killed the guy and even flipped the antennae switch. Quest refuses to progress.
