To be honest, the game WOULD have a gripping storyline if it had an adventure mode with Master Core being the final boss in the game. Think about it. Let's say it'd be like Subspace Emissary, but more of a challenging and epic sequences that would lead up to the final showdown with the fighters and the Master Core.

You can find this mode in Ultimate, but if you want to complete it on the highest difficulty, you have to start at intensity 5.0 and, based on your fighting performance, the difficulty will increase til 9.9

I'm curious, but does Master Fortress have branching, alternate paths? There seems to be a bottom one after the 'Final Destination' platform (when you respawn after destroying the second core) and likely another over the pit (appearing after you destroy the third core outside) which houses the fourth and final core.
