Knuckles only broke the Master Emerald into a few pieces (like 20 or so at most) which could easily be found and repaired in a respectable amount of time. Nazo wanted to shatter it into THOUSANDS and with Earth destroyed they'd spread across the entire galaxy. Pieces the size of pebbles scattered across an entire galaxy? That would make it practically impossible to restore.

Close to the end of the video here so I'd like to clear up a few things. Tails didn't have the speed to avoid Nazo's attack and the deal with knuckles shattering the master emerald, he already has an innate connection to it, so it would make sense that he could disperse it into multiple shards to protect its power from falling into the wrong hands and reform it when available. Also, there's a little teaser clip for what ended up becoming Wrath of Nazo

Knuckles probably was able to destroy it because he was the guardian. It would make sense the guardian of the Master Emerald could destroy it with the intention of doing so to prevent anyone from using it, like a last resort. For someone else, they'd have to utilise a massive amount of energy. It's also possible that the comic where Knuckles did that wasn't out when Nazo Unleashed was first done.
