The one thing that always bothered me about the film versions of the Transformers was the stark difference in design between the 2 factions. Autobots had the more human like features while the Decepticons were always made to look more feral and monstrous (even their mouths looked like mechanized versions of The Predator''s jaw). It's like the filmmakers in trying to separate good guys from bad guys forgot that these were all members of the same species. The cartoon series was good at conveying the good from the bad through their emblems and their general demeanor. They didn't have to go out of their way to make them look unpleasant; they all looked like they came from the same neighborhood but in Bayformers they might as well had been from different planets altogether.

Well, the Decepticons are supposed to be the warriors of Cybertron, and these monsters are more suiten for battle than the more human-like Autobots. Plus, it's also possible that they adapted their shape to look like some other alien species, or maybe adapted to be more scary on Earth. Many of the Decepticons look similar to the Autobots' protoforms in terms of shape, so it's possible the Autobots decided to change their shape a little to look more like the locals, while the Decepticons kept their more monstrous shape
