The chemistry between them in the show is so pure and amazing to watch considering the fact that because they were dating in real life it came natural. I believe that Jess was the one for her for multiple reasons but the biggest one being he knew rory better than anyone else did ( minus her mom) and was the starter to all her big milestones, like going back to yale after she quite and writing her book and stuff. He always knew if something was wrong and was willing to be honest with her and help her get it together. The love between them was something every person wishes to have. Jess was not the best person all the time but he changed rory for the better and helped make sure she was being the best she could be. He is the only guy that didn't break up with her for some silly reason. He cared for rory enough to leave her behind to stop hurting her even knowing that he would never get her back. It truly is amazing the chemistry between them and the show was amazingly written.

In my opinion, Dean was super toxic and broke up with her for stupid reasons, Logan was very nice but he never push Rory to more when she left Yale and was a pretty rich boy sometimes, however, despite his mistakes, Jess understood Rory and always push her further to more and they have A LOT in common. The difference between them was that we only got one chance to see Rory with Jess and that was when their were young, Dean and Logan were more madure and they still makes some horrible mistakes. Team Jess 4ever.
