They wanted to end the story in 3 seasons but got cut, so they had to rush season 2, that's why the pace was so fast. especially the last few episodes. you can make a whole season with it.

No, Charles was talking about Lelouch, not Euphemia. Remember, he said that Lelouch was dead in his eyes from the moment he was born, so Charles never acknowledged Lelouch as his son, until Lelouch geassed his sister and made her kill all the Japanese at the Special Zone and that also means he knew that Lelouch was Zero back then.
