I love how when Rory said he heard something else, Amy doubted him. But the Doctor didn't even blink before he switched the frequency. The two of them might've had a love/hate relationship for a while, but when it came down to it, the Doctor trusted him with everything he had.

I don't exactly feel like that's a massive show of trust. He trusted that Rory wouldn't be wasting their time, but beyond that, he's not exactly trusting Rory with his life. He's checking out a possibility. That's not to say you're wrong, Rory was definitely a highly trusted companion, this scene just doesn't showcase that.

In the Confession Dial, the Doctor is constantly figuring out he's been stuck in there for a long time, but he doesn't necessarily have the memories of all of his past selves that died at the Veil.

I haven't been here for blah blah" He says that after he pieces together the story, he remembers every single attempt and that's why he breaks down when we see him from 7000yrs and onward. From the evidence, you can imagine that the first few loops he was more cheerful but overtime that moment in Room 12 became the lowest point for him. Every attempt wasn't exactly breathe by breathe the same obviously, since it wasn't a time loop.

Annnnnd in this scene we see the Doctor make the transition from tolerating and arguing with and generally being confused/annoyed by River because of how much she knows about him, to actually caring about her, worrying about her for the first time, and saving her life pretty much. This episode marks a breaking of the ice for the Doctor between him and River, as you soon see him comfortably flirting with her.

It was explained in the time of the Doctor that it was the silence. A rogue group splintered from the church and went back in time (from Trenzalore) and said “screw it. We don’t want the timelords to return; we’re just gonna blow up the Doctor in his Tardis and hope it all works out”, but it was explained you can’t change events your apart of. They ended up creating the very cracks in the Universe that the timelords could come through. It isn’t really explained is why this particular TARDIS explosion took the universe went it (its been destroyed before and after this and either got rebuilt or had a security feature to prevent it) or how that group of the silence got on board to destroy it (well guess by being the silence).
