I never tried MMD, I animate in Maya and do not know blender at all, completely cooked... Anyways, the extra bones in Seele, might it be that she tends to bend her back more and thus need extra bones to properly shape her central parts or something? I also love when inconvenient spline curves

I'm pretty sure lighting is properly raytraced in animation software, none of the shortcuts in games so that's a ton of calculations for your GPU to handle when changing lighting.
