If the gravity is pulling downwards and the monkey is falling downwards as well, shouldn't the monkeys height be in the positive direction?

It all depends on the coordinate system and system of direction chosen. If in your coordinate system, you chose the downward x direction as postive, then yes, both height and 'g' will be considered postive, else both will be negative.

why is it indipendent from initial velocity?

More initial velocity means less time for monkey to get killed.... Less initial velocity means more time for monkey before getting killed... Sooner or later it is going to be killed...until and unless the aiming or velocity is within prescribed limits... NOTE!!! A minimum velocity should be given so that it will reach upto the tree base or just above it... otherwise it will not reach there....

Plenty of monkey and hunter demonstrations take place to show that the concept works. I've even seen a demonstration with a human with a catcher's mitt playing the role of the monkey, as the ball is aimed directly for his mitt. Usually there is an electromagnet that deploys the monkey's drop, so it is exactly timed with the launch of the projectile. Whether it could really happen with a real monkey's natural reactions, I not aware of any such experiments.
