The only reason I think of for why they don't let you remove your helmet is because it's space and you might not have breathable air on the planet lol

The planet she was on in Metroid, and Prime had breathable oxygen. The primary reason why she did not remove her helmet was it was incredibly stupid to do so in combat. Especially against metroids. The metroids are creatures who rapidly drain nutrients and energy from a body and leave them as husk. The suit acts a major buffer that gives you a fighting chance
