Actually, fans have thoerised it could've been used in an unused cutscene when Metal steals Amy in Collision Chaos. You see, Metal appears behind sonic, from the start of the stage, to kidnap Amy, who stands in front of them. Just before Metal appears, Sonic would sneeze. Pretty cute, eh?

i think i know another one: during the sonic ova opening scene, tails is testing out his new jet propelled bodyboard. he uses it and seems to be in danger menawhile, sonic is chilling on his chair listening to music and then his ear twitches, and then he yells "SHUT UP TAILS". I've also seen his ear twitching sense of "danger" in fan work. I saw it in nazo unleashed by chakra X. After sonic and shadow "defeat" nazo, sonic's ear twitches and nazo takes the chaos and master emerald to angel island
