Fun fact about the first mystery: according to a 1993's Nintendo character guide, Mario is not classified as "homo sapiens" but "homo nintendonus". Even if I do not believe it was on purpose, it kinda justifies why Mario does not look like other humans in his own universe.

My theory is that all Nintendo characters from games are all sub species belonging to their own game, like this: Mario: Mario Peach Pauline Toad TLOZ, hylian: Link Zelda Everyone else Im also certain donkey Kong is in the same universe as Mario. And super smash bros is them multi universe dimension travel or something. Probably just what you said though

I think the paintings were taken down once visitors were allowed into the castles, when Bowser was defeated, Peach thought it was unsafe for visitors so she took them down and hid them somewhere.

The last theory can be easily debunked. If you play the game in 2 player mode, Player One controls Mario, and Player Two controls Cappy. This proves that Cappy is not a parasite, not controlled by a player (in this example, Player One) and doesn't have control over Mario

4:46 from what i remember, someone said that princess peach was so rich that she bought 2 castles; one for resting(?), and one for paintings. So maybe, during the events of super mario 64, Peach was at the painting castle when bowser struck, and after the events of super mario 64, the painting castle was abandoned.

In terms of Peach's castle being different, I think the events of Mario Galaxy explained this. After you win the game, you learn that the Universe will be created again and again endlessly, but never quite exactly the same. And once you return home, Mario exclaims, "Welcome New Galaxy!" Indicating, they are indeed in a new universe. So it seems to be a multiverse kind of situation, which can easily explain why things are different now than how they were before Mario Galaxy.

Personally, I think that the reason why we see different looks at Mushroom kingdom and Mario's world as a whole is because "the cycle of life continues, but it doesn't repeat itself quite the same way..." according to Rosalina in Mario Galaxy. We can see how it's a cycle for Mario to keep going into old and new adventures all the time, but with twists every single time. This could probably explain how SM64 DS could be cannon and how the Super Mario Land games are in a different universe since Mario dates Daisy and has a huge castle and island unlike the other games where he's just living in a normal house.

About the first theory - Maybe everyone in New Donk City looks different because of Weird Mushroom introduced in Super Mario Maker because even though everyone in Mushroom Kingdom looks kinda cartoony, Wario, Waluigi and Rosalina look the same, but they're obviously not from Mushroom Kingdom (Wario and Waluigi are german, Rosalina from another planet)

I mean, if you really think of all Mario games, a lot of stuff happened to Peach's castle and everything near it. seriously, it was invaded by Bowser, koopalings, UFOs, aliens and that's only the smallest percentage of all that happened to it. there's just no way that castle could be same after all of that. it should has been rebuilt countless amounts of times and each time so many things were reconsidered. like, why do they need paintings if Bowser could enter them and steal stars from them? I hope this could explain differences between Peach's castles in different games.
