My understanding of the Prophecy: William is a blank slate, both capable of good and evil. If Mulder is alive, he will teach William to prevent the Alien Invasion. If Mulder is dead, William will either of his own accord choose to aid the Alien Invasion or be manipulated to aid the Alien Invasion. This means, if Mulder is dead then William also needs to die or he will become earths end. Jusepa wants William to survive because he thought Mulder was dead but now has reason to doubt this. Which is why he would give back William only if Mulder is confirmed to be dead. The FBI agent undercover is the opposite to this. Jusepa wants William to bring the Invasion, the FBI agent undercover does not. I also think Alex Krycek mentioned this previously as well back in Season 8. And why Bill Miles etc didn't take Scully's baby at the birthing.

I would love to watch a video where you explain the myth arc episodes! I don’t care if it’s not very articulate, it will probably make more sense than just watching the show itself. Even if it’s just ‘ok so this part contradicts this part but here’s a headcanon that makes it work’. Or even if it’s just ‘here’s why this show is bonkers’. Please please please do it!

Yeah Chris Carter lost the plot after they killed The Syndicate off in Season 6. Mythos is real dumb after that and somehow even worse in the reboot.

Unfortunately this is where the mythology really fell flat, not surprised that you found it so confusing! Season Eight emphasised that William was a miracle, born to Scully when she was barren (some people speculate that the alien ship healed Scully in season six/seven Sixth Extinction trilogy so she was able to conceive when she started sleeping with Mulder in season seven). The ending of season eight was Billy Miles destroying experiments trying to mix alien and human dna to make hybrids for the cloning experiments, but something strange happened in Scully where the two merged perfectly. Initially it looked like the aliens were afraid of William because it might be a sign from God so they wanted to destroy him. But then they decided at the last second that William was their Messiah and symbolised their victory, their right to reclaim the Earth (since the aliens were on Earth long before humans evolved). The aliens left William with Scully because they decided she was a safe person to raise him until they need him for Colonisation to begin. The human cult that worships the alien supersoldiers was afraid that Mulder would brainwash William into opposing the aliens and cause the downfall of Colonisation. That is why they wanted to kill Mulder, to ensure William would stay loyal to the aliens and ensure their victory. Whereas the blond FBI agent who ended up in hospital wanted to oppose the cult. Since he assumed Mulder was dead, he decided he should kill William to deny the aliens their victory. WHY is William the key to victory for the alien supersoldiers? They NEVER explain this, unfortunately.

Personally I felt the mythology became a mess long before this season even in some of the earlier ones. Basic end product of not planning out arcs and storylines in advance. As much as i like this show (and prefer the stand alone stories more) its biggest weakness I feel is the lack of careful planning in the mythology storylines.

@@tjtenser7828 Yeah, I'm currently midway through season 9 and though it's my first watch through my feelings are that while individual myth arc episodes might be good (like Patient X/Red and the Black) the mythology itself became overly convoluted somewhere between season 3 and 4. On average, I'd say the mythology episodes are the standouts for the first 2-3 seasons but by seasons 4 onwards most if not all the best episodes in a season are the monster of the week. Season 6 is my favorite season right now and apart from Two Fathers/One Son, none of the mythology episodes are great. It's pretty telling that it's also the least mythology heavy season of the show after season 1. In fact, I'd argue that the only season to have any kind of satisfying myth arc/story arc is season 8 because the abduction of Mulder and Scully's pregnancy have a propulsive quality and a clear impact on the characters that no other seasons have.

This whole Mulder "prophecy" is particularly ridiculous to me because it completely removes Scully from the equation of raising William. The whole thing is convoluted in a way that I don't know if Josepho/ the people who buy into the prophecy are misogynistic or if the writing of the episode is.
