Remember when you build a stretch of road or rail, you can change the vertical arc in the middle of the stretch, by pressing M or N. That would give you clean bridges and tunnels when building rail and road crossings

In terms of roads, using those limits the vehicles to the slowest speed limit equivalent of an early days dirt road. Try using streets to increase traffic flow and overall congestion, this will take some renovating and money spending in some city’s but it’s worth it.
