So, I'm guessing the story is this: The two engines in Thomas's nightmare are engines that Thomas once encountered and they tried to do something to hurt or terrify him, possibly the case with Stepney and the diesel twins. And the nightmare Thomas is having is a recall of that event due to him having post traumatic stress disorder. Then when Thomas wakes up, the engine on the turntable, probably the one who rescued Thomas from that whole ordeal, arrives at the shed to comfort the distraught tank engine, promising that he and the other engines are always there when he needs them, and that the trauma will pass over time. Did I get all that right?
