One of the best ones is in EVO for the SNES. There is a whole alien subplot that revels a lot of what actually caused the events in the game to happen. Hidden aliens show up in many places in the game but you can miss all of them pretty easily since none of them are in places you have to go.

Spyro 3! In all of the flying stages you can find Hunter hiding somewhere in the stage. If you go to talk to him, he will tell you that theres some aliens attacking and you then get to play as Hunter and do something with the aliens (either try to kill them, chase them or escape from them). You are given a hint of these minigames in the Atlas and you get a dragon egg from beating them.
