That shot we heard could be from when Smithers shot Jasper's wooden leg, also Mr.Burns comes out in the open the moment after we heard the shot, the suspect wouldn't be that quick to get away, The way I see the Marge theory is that while looking for the other Simpsons, she ran into Mr.Burns and shot him with his own gun, from the moment Mr.Burns sees the suspect (or in his story when he sees Maggie in the car with a sucker) the show jumps to a few minutes later when we see Marge and hear the shot, that would explain why we didn't see Marge shoot Burns, and for her reaction when Burns comes out from behind the building, she was shock to see that he was still alive and realized she couldn't do anything about it because now there are witness's, so all she could do is pray that Burns dies or keeps his mouth shut.

I once heard that Lisa shot Burns as at the time Burns wasn't familiar with her so Lisa could have hidden Maggie under the seat and put on her bow and dummy (British for pacifier) as a disguise. Lisa does have a motive and she isn't present when everyone sees Burns on the sundial. In part 2 Lisa acts nervous and takes part in the case to divert attention away from her.

All make sense, especially the first one. From a viewer's perspective, Marge is literally the only person in town cleared from Mr, Burns' attempted murder and she is seen wandering around when we hear gun shots. You can actually make a case for every single character except her. Also Maggie IS a sociopathic genius, that's not even a theory at this point.
