He can take a roast. It was the line about Vanessa that crossed the line. Think about how Logan used the term about her, it was effectively a curse word due to how much spite he had in his voice. Deadpool had it coming, Vanessa didn't. And that's likely why he went silent.

While i feel bad for Deadpool i think he had it coming, Logan felt like he had been strung along when Deadpool wasn't even clear with him on that. He desperately wanted to save his own universe as well to make up for his actions only to discovered there's an inevitable outcome in the end. I think that's warranted Logan to say that to Deadpool,this Logan is a mess in self-hatred for what happened to his x men,combined with the possibility of his universe being erased- that sudden hope come and goes so soon,i think that hurts Logan the most of all
