how do you know about the exact positions of the inerface region 98,508,509? where did you get these from?

Can the amino acid substitutions be done in the free version of pymol? Also can I understand at what position substitutions are not possible due to steric clash etc.?

Fatima Amanullah I'm not sure if I understand your question. Do you mean how to delete a residue or multiple residues?

TheScyther88 yes, your type of mutation here you made was substitution (change amino acid with another) so im asking what if my mutation was deletion of one amino acid ?

Fatima Amanullah You can delete the residue by selecting it, and then under the action pull-down menu, you can choose to delete the atoms in the residue. This will leave a gap in your structure however. I know there is a way to ligate the backbone after deletion, but I do not have too much experience using that function. I can do more research on this and make a video about it later on.
