Yes, it should count as them being eliminated and will give you the badge (though Ghost Town mutants do not count toward the 'Eliminate 30 NPC' quests)

I know if you don’t have semi truck or rv then I have another trick So use your longest car then go to Dusty’s trucks.After that kill the boss(don’t sell the boss)then kill every mutant over there then get out your rope gun and attach something to the mutants.Then use the rope gun to attach the mutants and then drive until you see an express shop(before 10K meters).At 5k meters drive your car to the other side then grab the mutant group.Then attach it back to the car.Then continue until you see an express shop but has to be before 10K meters
