They did it with a program called Virtual Battlespace 2. A lite version is available for free to the civilian market, but the full product is ridiculously expensive. The creators of the program also make games. The game that VBS is built on is called Arma. Arma 2 and its expansions with a mod called ACE is the best milsim for consumers that I am aware of. Arma III is in beta, and is better, but lacks some of the realism allowed through Arma 2's ACE mod.

If the objective is to simply destroy the enemy squad that interferes with our convoys (and not to capture & hold enemy position), the most efficient way to carry it out would be purely using missiles, with no ground forces involved, right?

You can't fire missiles at targets you can't see. And it's just a squad, no need to use missiles, that's what infantry is for. To close with and destroy. Edit: also you don't fire missiles in areas possibly inhabited by civilians. METT-TC

You got UAV with a camera in the beginning, right? Then why the hell you need to hold a leader's recon patrol? If the enemies have patrol units, they might spot you.
