It doesn't damage CD players, nor can it damage a disc- That would require writing to the CD, and that only works with writable discs- and the PS1 can't write discs in the first place. The warnings are because the non-audio data *after* this can cause physical damage to speakers, because it can do things like vibrating it too fast or holding the speaker coil in a position for extended periods of time.

If I recall correctly, the way it works is that there's an Audio CD header, which the CD player reads but the Saturn ignores, then there's the audio data that the header describes, then there's a CD-ROM header and then the game data.

The threat is that an older, less compliant CD player may ignore the “data” marking on the tracks in the CD’s Table of Contents (the CD player uses this to figure out where to read from the disc for each different track) and may try to play the binary data as audio, basically creating nothing but a massive cacophony of noise that, in some circumstances, might harm stereo equipment (or ears) if turned up too loud. In order to mitigate this, they’d put a warning like this in the first track, so whenever the CD player starts playing from the beginning, it starts playing this warning before it could make it to the audio. All that said, a smarter CD player would simply stop after playing the warning.
