If you are use separately power supply for vu meter circuit of course there is no problem the differences input polarity, but always better if you connect the ground output into the ground input.

All cathode connected (common cathode) You will need PNP Transistor to make it works like on this video.

The problem if you use PNP Transistor is the Positive polarity will become the Ground, whereas modern electronic devices mostly use Negative polarity as the Ground.

How much Volt of 6 led. 6 led is ok for pam 8403

PAM8403 is a class D amplifier system, if the output still contains oscillator frequency then it will interfering any VU METER LED circuits, unless you know how to deal with that problem.
