I feel people don't give much thought to the Jeff-Abed dynamic. Although Abed is rightfully the most meta amongst all, it is unmistakably clear throughout the series that Jeff gets every single Abed references. So much, that he literally interrupts with "Shut Up, Abed", cos he knows exactly what Abed's about to say. That makes things even cooler.

Totally. Jeff was a lonely boy and a closet nerd. Never wants to be out of the loop but didn't want to be "in" it, either. The really interesting thing about Jeff and Abed is initially Jeff was Dan Harmon's personal mouthpiece based on him, whereas he realized during season 1 Abed had become his internal mouthpiece. Interactions between them really stand out, because it's like this push and pull of the two characters being two sides of the same voice. One of those things I love thinking about in rewatches

Joel McHale is perfect for Jeff. I can't not think about Jeff when I see McHale on screen
A subtle detail of this episode is that Jeff and Britta are sleeping together. There are obvious signs like Britta talking about Jeff's underwear and the condoms in her bag, but the phone call at the end is pure genius. Let me explain. Notice that there was virtually no time between Jeff making a phone call and the other person picking up. We could narrow this down to comedic timing, but it could also be that there is nobody on the other end. This is backed up by the fact that "Gwennifer" is a made-up name. Likely that it's a mix of "Gwen" and "Jennifer". To further drive it home, Jeff's dialogue is a big giveaway. Upon telling said Gwennifer that he won't be able to make it, a rational response on her end would be something like "Why not?" or "How come?" or something of that sort. But Jeff says "Tell your disappointment to suck it". It's very much like Jeff to assume that, if there was a person on the other end, they would express that they are disappointed as opposed to being mad or inquisitive. He imagines himself to be someone's dream sex experience or dream boyfriend so, in an imaginary conversation, the dialogue he expects is that expressing disappointment. The real reason he made the call was to cancel on Britta who he was in the same room with.

I just realized that the point Jeff is trying to make here is the same point he makes at the end of the episode in his "classic Winger speech" to bring them all together: The study group should have stopped and asked themselves what is more likely? A) one of them took the pen and is so selfish they're willing to put the whole group through all that frustrating and suffering to avoid embarrassment, or B) no one has the pen and it disappeared because of something weird like a ghost (or a monkey living in the vent). The group blows him off the first time he makes that argument but after they spend so many hours together locked in the study room, they're willing to accept just how close of friends they all really are and realize that something crazy and wacky and unrealistic like a ghost (or a monkey) taking the pen is, it's still more likely than any one of them being so selfish.
