I think certain genetic markers become absolute as long as you have children with someone with strong Kekkei Genkai like the Otsusuki. What You also have to quantify is that the people who were descendant from these bloodlines eventually realized their Kekkei Genkai would disappear if they didn't start marrying cousins and distant relatives, therefore we have a system of closed off clans that only intrabreed.
