When Kreese took Cobra Kai, Johnny was a broken man, with his protege in the hospital in a coma and his son on the run for putting him there. He was in no mood to fight and just gave up. If those events hadn't been weighing on him, he would have fought harder to keep Cobra Kai, and more of the students would have sided with Johnny, as Kreese wouldn't have been able to turn them against him by blaming HIM for Miguel getting hurt ("You taught him mercy, and look what happened").
