I wish these fan fictions would stop taking away shadow clone to give him another power. Give him both the Naruto's haracter has been abused and basically been given a s*** life. Oh, he's too overpowered, the hell he is when he ends up having to face Pain and Obito. He's not too overpowered.

The reason that they do that varies between stories for sure, but the main reason is that it gets repetitive and boring if you give someone the same powers in each iteration. As well in this fic, while it's only the bare bones right now, it would be one of the times that they really would become overpowered.
